GM's were selected based on the moves they made that improved them from year to year. Consequently, teams that were already powerhouses in the previous year were not considered above teams that came from the bottom to the top.
2016 American League GM of the Year
Austin - GM, Minnesota Twins
The former GM of the successful St. Louis Cardinals took over the Minnesota Twins who were suffering after a catastrophic 3-16 season in 2015. He quickly turned the rotation into one that possessed great depth that could lift the Twins from the cellar of the AL Central to their third division title, first since 2013. While their performance in the post-season characteristically of the Twins left much to be desired, Austin has put this team back on the right track to at least divisional dominance. This off-season will be telling if the team can take the next step in a winnable American League. Terrific work!
2016 National League GM of the Year
Will - GM, Houston Astros
While divisional rival Tim of the Brewers did incredible work as well, the winner of the NL Central division takes home this award for 2016. Will turned a team that went 9-10 and scored 4,800 points in 2015 to a 14-5 powerhouse that posted the third highest season scoring total in the history of the league with nearly 7200 points. Similar to Minnesota, the Astros regular season successful couldn't quite get them to the World Series, but with a successfully planned off-season, there's no doubt Will will not only have this team competing next season, but for many seasons to come. Great job, Will!

Interesting note that I just noticed, in 2012, Gregg Willis and Kyle Locker both took home the GM awards... their teams? The Houston Astros and Minnesota Twins respectively. Both of their teams posted terrific 14-5 records in 2012. In 2013? Both regressed to 12-7. Be warned
